It sounds like a software glitch in the air traffic controller’s software. All of the “standard flight profiles” are below 40,000 feet, and the software was probably programmed with a “max altitude” figure. The U2 (or any other spy plane) can (and does) fly higher than that, and the software doesn’t recognize the upper limit. Hence, it sees a plane which it “assumes” is at X altitude and heading towards another plane, it’s going to try to divert it or do something, even though in reality it’s got more than enough separation. Not being able to “fix” the problem, it would end up crashing the program. The “fix” was probably just inserting a new upper limit, and then rebooting.
