The plot line of bioshock is rich people take their ball and go home after making a new “home” away from all existing governments. How is this not a warped version of Atlas Shrugged?

The problem is that Columbia comes across as more of a standard crazy pants nation run by a single religious leader who has complete control than a dark version of America/a satire/warning of what we might become.

Was the creator’s intention to make Columbia a dark version of America as a warning or to deconstruct themes and ideologies such as religious nationalism, which Columbia certainly has in spades.
