This is really one of the sticking points many nationalists have with Putin’s regime. It does have aspects of preferential treatment of Caucasian republics for the sake of stability. Therefore the nationalist opposition’s slogan is “Stop feeding the Caucasus”.
Another point you’re missing is that the problem an average Russian sees is not with religion per se, but with alleged perceived attitudes of Caucasians in mainly ethnically Russian areas, regardless of the Caucasians’ religion. I.e. it’s an ethnic and cultural clash first, religious clash in the last place. There aren’t many frictions with Russianized Muslim Tatars, for example.
