It was originally over that massive document dump she perpetrated, which included a video shot from a US Army helicopter of soldiers gunning down civilians on a street corner (including Reuters journalists).

The outrage came from that video (which you can find on YouTube as “collateral murder”) followed by the outrage from Reuters was what elevated Manning. The video shows a clear war crime.
