That was one of the issues that Rome had with the early Christians; not that they were practicing their faith, but that they were doing it secretly in the catacombs.

No, it wasn’t because of the secrecy, it was because the Christians refused to worship the emperor by burning incense to the genius (spirit) of the emperor. This was considered a huge affront to the social order. Every other religion did it, but not (some) Christians. This was the issue in the Acts of Perpetua and Felicitas, probably the first document written in part by a Christian woman. Perpetua argued with her father about burning incense and she was martyred for her intransigence. Thing is, a lot of Christians just did the sacrifice and burned the incense.
