Japan’s trains do not run in the wee hours of the morning. So there isn’t, for example, a red eye Shinkansen (bullet train). But there is the night (Kosoku) bus, which is considerably cheaper than the Shinkansen, and they run all over Japan. However, you kind of need to have a decent command of Japanese to really take advantage of these buses.
