I don’t recall the specifics of the zoning issues, but they weren’t letting other fast food restaurants locate there, that’s fine. When the politicians got involved, it was definitely more of a “we don’t want their kind here” and that really isn’t OK.

Again, when a company like Chick-fil-a donates heavily to anti-gay groups there’s a real reason for locales that treat sexual orientation as a protected class under their equal rights laws to become suspicious. The board of Chick-fil-a owns the fact that they purposefully conflated their bigoted beliefs with their corporate identity and instead of writing checks from their personal accounts decided to use the company itself as a voice for their hate. That’s what separates them from any other fast food chain out there.
