The second amendment comes later, and therefore is read to supercede any prior parts of the constitution into which it comes into conflict.

In any case, the real issue with no-fly-list -> guns isn’t the second amendment, it’s the fifth, sixth, and 14th. The ACLU has litigated against the no fly list for this reason, and the logic applies to other uses to which it is put.
