So how are we protected against a President who is a criminal? Why can’t he just shut down any investigation that displeases him?

The WH is the client in the case of background checks. The norm in criminal investigations is supposed to be that the DOJ and the FBI is independent. And so far they have resisted Trump’s efforts to quash the Mueller investigation.
