CIWS was meant more for anti-air. However, they do have a mode where it can be aimed manually, it would be difficult to do much damage with it, IMO.

Perhaps, I had heard of a change in software that would permit it to be used against small vessals as well (prevent USS Cole style attacks) supplementing any small arms weaponry. The intent would be to not sink but deter. That said, the better idea would be to provide a combatant vessal as close escort.
