If a recount changes the electoral college totals after it’s voted, it could get messy — on the other hand, the country survived the election of 2000, even though the recount in Florida, if it hadn’t been derailed by SCOTUS, would have given Florida to Gore by almost any counting method proposed.

I can’t imagine any scenario where enough EVs shift to give Hillary the win that doesn’t result in an eruption of anger, court cases, and claims that the election was “stolen.” Even if you march a line of men into a courtroom where they confess to having fixed the machines to give Trump the win, it will be assumed that Hillary had her shadowy cabal “fix” the election results to give her the win in a belated fashion. You could actually see Bros suggesting that Stein was a willing stooge for the Clintons.
