Fascism was always a greater threat to the United States than Communism was. And FDR knew that.
In terms of direct threat only. The Comintern did not see any real potential for a takeover in the US, but they still acted aggressively to spy, gain influence in government, and manipulate public opinion.
The USSR was the bigger spy threat, though in part because the Nazis were too blatant in their overt efforts and were incompetent in their covert efforts.
