I prefer flooding them my self.

The newest weaponization is using the new minecarts to “shotgun” loads of stone blocks or weapons at attackers. Much more efficient than ballistas and catapults.

And the flooding/magma/weapon trap debate depends a lot on time, resources, and whether you want to recover salvage or not.
