Ignorance, mostly, I presume. I didn’t know that until just now.

Is it reasonable that people would find the flag under which war was levied to be somewhat more offensive than the ur-national symbol? That doesn’t seem unreasonable.

If I’m remembering my Civil War history correctly, the confederates tried to fight under the Stars and Bars, but in an era where troops still used flags to recognize positions, the Stars and Bars were too close to Old Glory to be easily identified. Thus the adoption of the Southern Cross as the battle flag.
