I know, I have a hard time reconciling the Puritans with the Separation of Church & State. But I guess those founders were talking from the new experience...

Because it wasn't simply the Puritans that came here for religious freedom. It was also the Catholics, the Baptists, the Anabaptists, the Quakers, the Amish Mennonites, and all of the other Christian sects who were persecuted (and prosecuted) by the Crown. Also, even within the Colonies came inter-religious strife, as the Colony of Rhode Island and Providence Plantations came after its founders were ejected from Massachusetts Bay due to religious differences.

Most of our religious Founding Fathers knew what it meant to have to flee your home and your nation because of how you prayed. That is why many of them wanted to enshrine the concept that no American citizen would ever have to leave their homes due to how, or to Who, they pray.
