Then, during “In the Forest of the Night,” Clara was more affectionate to Danny.

And then the mixed signals in the finale. They went to save Danny, but without know the Cyberman in the graveyard, she said this about the Doctor.

Reminds me of Final Fantasy VII. Even down to the ending of it, with one point being dead.

That’s why I say a messy breakup, because it seems like Clara’s relationship with Danny is more a way of making up for the loss of Eleven than any real affection on her part. Perhaps there’s some real love there, but for the most part he seems like nothing more than a rebound.
